The guns were taken from the police station on Thursday morning, and a man was arrested in Palmerston North on Saturday morning.
He appeared in the Palmerston North District Court charged with the burglary of the city's police station.
Thirty-eight-year-old Alan James Harris was remanded in custody until his next scheduled court appearance on 21 May.
Police said locating the three remaining firearms continued to be a priority.
