Liverpool beat Trabzonspor of Turkey, while City beat Timisoara of Romania.
Villa were beaten 3-2 by Rapid Vienna, giving the Austrians a 4-3 aggregate win.
Scottish trio Celtic, Dundee United and Motherwell were also eliminated.
