Australia's Northern Territory chief minister Natasha Fyles has allegedly had a cream-covered pancake pushed into her face by a member of the public at the markets in her electorate.

Northern Territory Police have confirmed they are investigating an alleged assault involving the chief minister, which occurred at Nightcliff Markets about 11.40am on Sunday morning.

The markets are located in the same strip of shops as her electorate office for the seat of Nightcliff, which is typically open on Sundays for community engagement.

An eyewitness told the ABC Fyles was standing out the front of the Bendigo Bank, which was holding a 15th anniversary celebration, at the time of the incident.

He said the alleged perpetrator pushed a cream-covered pancake in her face, leaving Fyles visibly shaken, before police were called to the scene.

It follows another incident in May this year in Central Australia, when Fyles was followed and allegedly harassed by anti-fracking protesters while competing in a running competition.
